The links between the Independents and the CSA are pretty clear. It seems Whedon used the war in much the same way the Civil War was used in Westerns, were frequently western leading men were cast as western refugees from the Lost Cause. Is it fair to say that the Independents are just stand ins for Confederates?

I think it very likely that reading about such people helped inspire Josh's creation of the Browncoats, but I don't know that I'd go so far as to state they were "just stand ins" for the other.

You might want to change that to BrownCOATS, not BrownSHIRTS...Brownshirts are what the WWII Nazis were called (and we DON'T want to be confused with them!)
