Sure, we have discussed Deleted Scenes of FF/Serenity, but this is about other films, and the hidden gems we miss out on for unknown reasons, but discover in the Extras on the DVDs.

Of course, I'll mention that for Pilot Serenity, it would likely be the opening scene which was the original scripted shot.
And for Serenity, I think Shaydra scenes may have been my favorites, or maybe Inara telling Mal to hang on to something while taking off in the shuttle.

For other films:
Highlander. Connor Meeting Rachael. In the Director's Cut this is Chapter 16: Master Race.

Galaxy Quest. Gwen DeMarco Saves the Day.

I have no clue why these scenes were not included in the theatrical release.

I know I have other favorite nuggets, but I'm not recalling them right now.

Lethal Weapon.
When Riggs takes over the hostage negotiation. I love that scene so much, it is hard to recall it was deleted in the theater version.

Not really deleted scenes, but these are bonus material on the DVDs:

Suspect Zero, the demonstration for the director, so he can understand how it works well enough to present it in visual form on film.

Kick-Ass, the Red Band Trailer, featuring Hit Girl's best scenes. I can watch that over and over and over.

I'm sure I'v mentioned this befor:

On the Bedazzled special edition DVD therez an entire wish segment in wich Elliot iz a rock star. Its an actual easter egg, so you wont see it in the deleted senez menu.

You haf to hit 'more' in special featurez, then hit the 'rite' button. A Devil will appear on her shoulder.

It didnt test well, so they flew the crew to England where Liz & Brendan were working on different moviez and filmed a completely new wish to replace it - the Prezident Linkin segment.

Another movie with great deleted senez iz Confessionz uv a Danjerous Mind. Therez a hole nother moviez worth uv exellent senez there!

maybe Aliens frnahcise or Ironman are up there, Star Trek don't care much for Star Wars deleted stuff... meh... Harry Potter and Spinal Tap are more connected and funny, Blade Runner much debated I think some cuts should have been included. Joss deleted a lot from Justice League but I think including the scences the movie is still crap just longer, some cuts were mistakes and would have improved a movie but there is pressure to keep films short and get it all done on budget.
