May have been the losing side. Still not convinced it was the wrong one.

The virus could very well be some sort of smart bug that the Company is using to target the people with powers, forcing them to come in for "treatment". The treatment of course brainwashes or binds the person to the company's will making them an operative.

Sound plausible?
