I was just watching the Pilot again and now I understand why Mal doesn't believe in god!
in the begining of the pilot (serenity) he kissed the cross in serenity valley, the last battle against the allience.

Thanks for the one who told me to watch all the episodes all over, I really do notice stuff as I watch them ^^

Mal's religious side is all through that opening scene. He kisses his cross before going into battle. He tells Bendis that they were so... very... pretty and therefore God wouldn't let them die, and he talks about his Angels (Browncoat planes or airborne gunships of some kind) that are coming to save them.

Then, when he finds that his "Angels" are NOT coming, and in fact the enemy is being vastly re-inforced, he just stands there mute, stunned, as bullets fly all around him.

It is at that moment that Mal's religion dies. And we see it, very plainly on his face.

May have been the losing side. Still not convinced it was the wrong one.

Agreed. The look on Mal's face speaks volumes of what he is feeling when he looks out of the bunker and sees the Alliance ships coming down and the missiles spiraling down on the valley.

The deleted scenes from "Serenity" when he asks what colors God is flying also speaks of his loss of faith. I think that scene should have been left in as the difference in Mal from the beginning of the episode to that point is so drastic that no one could miss it and it would clue everyone in to what makes Mal the way he is when we move forward 6 years to the salvage of the wreaked freighter.
