At the Dollhouse Panel Joss said that there definitely are similarities (as someone asked this very question towards the end) however what it boils down to is he loves having the evil omnipresent company/government in his works to battle against. Similarities, yes, the same thing, nope.

That is another part of the Conspiracy Theory. In order to make his plan work, Joss is slowly but surely working the crew into Dollhouse, eventually replacing the Dollhousians completely with the Serenity's crew.

And then one day it will be known he has slowly but surely been rebuilding the Serenity set behind FOXs back...***
