Whedon has stated that in his initial seven-season depiction of the series, Blue Sun would be revealed to be the true villain (Joss never viewed the Alliance as evil per se), and that would be gradually revealed. To me, if you were looking at a trilogy to follow Serenity, it might go something like this: MOVIE II: Serenity is in hiding. There's some social unrest. The Alliance APPEAR to be the villains... but at the end, the twist is that Blue Sun has been pulling the strings the whole time. Plot-wise, this might involve one of the other secrets locked in River's head. MOVIE III: Although Mal has no real desire to fight, Blue Sun won't leave him and his alone, so he must take the fight to them. He learns some great truth about Blue Sun and maybe Earth-That-Was (perhaps E-T-W isn't quite as blighted as it was believed to be, and the experimentation with River was somehow part of a program to get back there). As Simon stays behind to try to institute real change in the 'Verse, a world-weary Mal sails off into the Black toward new adventures.
